The Bourne Supremacy (2004)

Jason Bourne was brainwashed and transformed by the CIA into a relentless spy and killer only to find himself on the run by his former handlers when he found himself on the run with no memories. He reached a detente with his former employers, but he finds himself suddenly back in their crosshairs after being framed for an operation gone wrong. He's now on the run with his partner Marie, but they can't stay ahead of an agency as powerful as the CIA forever. He'll eventually need to lean into his skills at espionage to take the war back to the CIA.
